Trogir served as the backdrop for the city of Qarth, which can be seen in various episodes of Season 2 of Game of Thrones. Daenerys is housed in a villa within the city, following her crossing of the Red Waste.
Daenerys' chambers were likely filmed in the monastery and church of Saint Dominic, located in the heart of the old town.
